Music on mulltiple harddrives

I have three or four 1 terabite drives containing my music files. Each harddrive has some of the same files as the others, and each has unique files that are not on the others.

I want to merge the files onto a single drive without duplicating files. Is there a way to automate this task?

Do not have personal experience with it but Duplicate Cleaner looks like the way to go.
Claims to have a audio specific tool that will compare the waveforms of audio files to find possible duplicates in different formats.
Could not find information on if it is able to compare files across multiple drives. Worst case you do a data dump of all your files onto a larger drive first.

That's a lot of music, what format do you store your files in? Do you use something like Plex or Rune for organization?

The files are a mix of all audio types.

I'm using a combo of iTunes and Media Monkey at the moment.
